What is this place?

Orta and Lagi went through a Data Transformation Gateway and entered the Sestren data circuit. You can read a bit more about this mysterious place here.

Lance: Depending on how quickly you defeat the two sub-bosses in this Episode, you can be taken to a variety of different Memory Cells. The Memory Cells immediately after the first sub-boss all contain dialogue from earlier in this game, but the Memory Cells following the second sub-boss do not.

Three of the five Memory Cells from this second group contain dialogue from the previous Panzer Dragoon games, and these lines are explained in part 2 of the cameos section. The following two lines that appear in another Memory Cell are vaguely mysterious however, as they apparently do not appear in any of the Panzer Dragoon games:

"She is the seed of our future..."

"We must protect it at all costs."

The generally accepted explanation is that this is the Seekers talking about the young Orta, which would explain why they use both the term "her" and the term "it". A voice actor for Gash (the Seeker leader from Panzer Dragoon Saga) is actually listed in the credits for this game, and as no other new dialogue could realistically belong to him it seems that these lines must be his.

The other Memory Cell following the second sub-boss contains a large golden symbol-like entity which new fans may also find very mysterious; this is explained below.

Lance: That golden symbol is an entity that used to exist within the dragon's body during the previous Panzer Dragoon games. It had to sacrifice itself at the end of Panzer Dragoon Saga, however, in order to deactivate the Ancients' Tower network and thus free the world. Fans commonly refer to this entity as the "Heresy Program", although it actually has no official name.

What you see is a recording of the conversation where it bid the physical, mortal dragon - which Orta is now riding on - farewell. Its exact words are as follows:

(( Your mission is completed. Yet, you still wish to remain? ))
(( Your body is fragile and mortal now. ))
(( Your life will more than likely end out there if you continue. ))
   (( Alright, I understand. ))
(( Farewell, my other half... ))
   (( I must rest... ))
(( Watch over our friends for me... ))

It addresses the physical dragon, which wishes to live on; even though it knows that it will eventually die. In a way, the dragon does "watch over" their friends, in that its actions in this game are all to help Orta, who is the only living trace of Edge and Azel.

You can read more about the Heresy Program in the Panzer Dragoon Background Story, which can be found in the History section.

D-Unit: Also interesting to note is that in the place where you meet the Heresy Program, the black background also shows some green in it. It even reflects on the Heresy Program itself. This seems to be a reference to the "ominous" light that was seen in Lagi, the Skyrider and the Heresy program itself in the previous games. During the fight with Abadd, you can see a similar background in the distance, but this time with a golden color, which was characteristic for Sestren in the previous games.

Just before the battle with Abadd, there's a cut-scene where a very strange looking thing appears and claims to be Orta's mother. Who was her mother, and what is this scene about, exactly?
Added by Lance Way

Lance: That strange image represents a Drone called Azel; she was indeed Orta's mother, and she was one of the main characters in Panzer Dragoon Saga. She looked nothing like this, however, so it is safe to assume that what you see is a sort of "avatar" for her. This is a recorded message that she left for Orta.

After Panzer Dragoon Saga, Azel visited the ruins you fly through in Episode 6, which are actually a Drone production facility. She created Orta from a template that was a combination of her genetic code and the genetic code of a young man called Edge. Edge was the other main character in Panzer Dragoon Saga, and he was lost in the Sestren system at the end of that game. Azel ventured into Sestren in search of Edge, but sadly she could not find him. She did retrieve his genetic code, however, and she later left this message in Sestren for her "child" to find.

Exactly what did Abadd mean with "reproducing himself infinitely..."?

After failing to resuscitate his masters, Abadd interpreted his original objective in such a way that he could still fulfil it. He came to the conclusion that creating a race of drones could fulfil his mission. Drones are incapable of reproducing, but Azel had still somehow been able to create Orta. If Abadd wanted to fulfil his goal, he needed Orta's DNA.
